Not all pairings are genetically compatible - this happens among modern humans as well.
This is not actually required to explain the mtDNA evidence though. Neanderthal lineages could easily have been lost through drift, depending on how recently and how often they interbred with other humans. It's also entirely possible that mtDNA has been subject to purifying selection.
