There isn't any satisfactory visualization software despite GUIs being a thing since 40 years. It's embarrassing really, but not surprising given the state of software in general.

The ability to freeform. Write wherever you want, in whatever text size you want. Bold, italics, underline, strikethrough, plus any other text feature. Draw diagrams, connect thoughts, draw tables, use multicolour pens/markers

True, but depending on what you're doing you usually just need notes momentarily, not permanently. Plus, literal physical bookmarks are often more intuitive than digital ones.

use the infinite canvas in Autocad and a few mutually independent DWG's files. You can use SEARCH within the dwg to find the labels... This is the best way to make a word-cloud or a map of concepts as far as i can tell, because this problem is simply a computational issue and autocad has the resources to do this.
