You didn't read the book and only saw the American remake movie. In the book the vampire is a eunuch and I'm pretty sure there's a shot that conveys this in the original movie but it isn't emphasized.
I only saw the movie, but yes there was a scene where you breifly see her completely smooth, no genitals like a plastic doll. I always Interpreted this as when you turn into a vampire, you lose your genitals. It's been done in other vampire stories, like "The Strain", where the dudes dick fell off when he turned. The reason I assumed it was vampire relates and not mutilation in "Let the right one in" was because during that brief scene, it didn't look like any scars or trauma to the area.

That is but they didn’t include it in the American remake which I assumed you watched. The actual Swedish movie has that scene.

I watched Let Me In, with Chloe Grace Moretz. I liked it so much I went out and bought the book and read it. Then I watched the original film version.
For what it's worth, the American remake was the best of any of them (and better than the book too).
For people who are confused, this started out as a book called Let the Right One In -- a Swedish book.
Then it was made into a Swedish movie.
Then the Swedish movie was made into an American movie called Let Me In.

it really isn't a "transphobic" book. i think its quite the opposite. the relationship between the vampire and the kid blurs the binary notion of love and i think it was done thoughtfully and tastefully.
