When the PL was formed all the Division One clubs resigned from the Football League and joined the prem resulting in the old first division becoming the second tier of English football. They still present the football league first division trophy to the championship league winners.
The divisions were renamed to the championship, league one and two in 2004.
Its the Football League that the PL is separate from not the FA.

Imagine if the European Super League was a success and the UCL became European's new 2nd-tier competition (with the Europa League becoming the new 3rd-tier competition and the Conference League becoming the new 4th-tier). That's basically what happened in England with the Premier League.
